Well the tax treaty says you're a resident for tax purposes in one or the other. You file a regular return in that country, claiming a foreign tax credit for taxes paid in the other. The rules are designed to try to have you pay what you would otherwise have paid if you only lived in that one country.

As for software, forget it. Hire an accountant. Better yet, hire one in each country and introduce them to each other. Be prepared for fees.
